Could we get some direction on any “gotchas” or additional steps to perform when migrating from a working CloudPanel integrated Exchange 2013 to Exchange 2016?

Once you have Exchange 2016 in place (coexistence) then just change the CloudPanel settings to point to your new server (or load balancer fqdn) and change the Exchange version to 2016. That is all you have to do.
