We would like to ask the latest supported version of Exchange 2013 Rollup with Cloudpanel v3.1.1540 and Cloudpanel v3.2.0256.
Currently on CU 7 and looking to update.
What would be the recommend update order?

Both of those versions support all CU’s on Exchange 2013 and 2016. We do recommend not using under CU5 on 2013 though.
Keep in mind that when you apply a CU to Exchange it could reset the Basic Authentication flag on the /powershell virtual directory which will stop CloudPanel from communicating. So you may need to check that and enable it.
